Rayudu, who went for lofted shots, survived five dropped chances to post his ton off 109 balls, propelling India to 259 for nine with an over remaining.
Raina (63; 115m, 67 b, 5x4, 1x6) played a secondary role to his skipper as the duo carried India from 62 for two to a sniffing distance from victory at 212 before pacer C Huckett evicted Rayudu (133m, 119b, 11x4, 3x6) in the 41st over.
Rayudu's departure triggered a collapse of sorts as the hosts lost five wickets adding only 42 runs with Raina, P Wagela (6), Sunny Singh (9) and G Dhiman (3) going back in quick succession before D Kartick (8 no) and N Rathore (5 no) saw their side to victory.
Sri Lankan origin off-spinner A Beadle emerged as the chief wrecker for the Aussies, finishing with figures of 3/23.
Earlier, opener Theo Doropoulos (81; 72b, 15x4) set the empty stadium ablaze with a flurry of aggressive shots to set the tourists on course to their challenging total.
Doropoulos added 56 runs for the second wicket with Callum Ferguson (26) and 42 for the third with L O Jacobs (8) before departing in the 27th over. Adam Crosthwaite (35) and Beadle (46) were other notable contributors in the Aussie innings.
Brief Scores: Australia Under-19 257/9 in 50 overs (T Doropoulos 81; R P Singh 2/36, S Singh 2/39 and S Raina 2/41) lost to India Under-19 : 259/7 in 49 overs (A Rayudu 108, S Raina 63; A Beadle 3/23) by three wickets.
